My conditioner is left behind after a wash. I have cleaned the tray and cleaned the head could it be the inlet valves?

Hello Keith. If the softener isn't being take out at all it can't be anything to do with a blockage. The softener is flushed out of the compartment by a cascade of water. If there is a blockage it will not stop softener from being flushed into the drum, all that would happen is water would be left in the compartment. A faulty valve is one of the possibilities, I have an article all about this issue here - fabric softener not being taken away
